Hunter poisoned is not interacting with Choking Stench in a sense that when a poisoned champ walks within Choking Stench's range, it still gets hit for 3 and not 5. I'm guessing since hunter works with Trample it should work with this as well.
This seems to be WAI. While the poison cloud from choking stench is champion based, it counts as it's own damage source.
